Some of her notes explain that all life on Crystallis is regulated by the First Crystal. The spirits of people who die go back to the planet, before being born anew. And there is a special crystal that regulates the way the flow of spirits move onto our world—The first crystal. According to her, this is the source of all life and the foundation of our world.
But when the Calamity attacked this world, the first crystal was damaged. I don't know how this is even possible, but the Calamity did something to it. I suppose that's how it planned to destroy this world. With the first Crystal damaged, Crystallis was doomed to die. The notes also explain that's where monsters come from. Because the first crystal cannot regulate the flow of life properly any more, the spirits that cannot go back to the planet are rejected and return as monsters.
